1. How to specify all addresses in the *@domain.com domain instead of entering 100 addresses?

You want to look into a foreach-loop,
e.g.

foreach($mail in $allemails){
    Set-MsolUser -UserPrincipalName $mail -StsRefreshTokensValidFrom
}
