Moving from a Apple File server to Win File Server. Do not know where to start and they both are different on file permissions. Are there third party tools that I could use ?

The reason for moving to windows is that apple is starting not to really support there server platform. Plus I do not like Open Directory.
If your shares are AFP you are going to have to get them to SMB and then copy them to a Windows Server system, and then redo all the permissions. It’s going to be a long process.
Have you thought about using a NAS that supports AFP and SMB.? Your windows Server could then be smaller. The NAS can cannect to your Active Directory on your WIndows server if you create one and can offer AFP .
I am currently looking at changing my NAS (Qnap) for a custom one based on FreeNAS with ZFS which support snapshots, among other things (easy access to timely past backups ).

that is what i am thinking of doing as well. It will be a long process but I feel that i can move all the users from open directory to a active directory
