When I view my software inventory I see items listed that are no longer installed on the machine listed as “Installed on”. Is there a setting to remove this software from inventory?

There for you`ll need to clean up the registry of the scanned machines, as the software has not fully removed all registry entries at uninstall/upgrade (M$ is known for this). Best Registry Cleaner

Spiceworks looks for software in the registry hklm\software if its listed there sw will pick it up.

Follow bytesnake suggestion to clean your registry.
