Since it scans the vm on the ESX host. Will I now have doubles in the inventory?

The VMs should already have shown up as unknowns - now they’ll show up as ESX VMs, replacing the unknowns. You’ll have an entry for the host, and an entry for each of the VMs - let us know if it doesn’t work out that way.
